You were not using Windows Live Mail application to sync your Microsoft account emails but recently you decided to add your Microsoft account (hotmail, outlook, msn, etc) into WLM program but its unable to sync emails and shows error messages.
Basically the bottomline is that Windows Live Mail email client can't sync Microsoft account emails any more.
It seems like its at least 10-15 minutes later that the email will show up. It's kind of like "push notifications" on a smartphone: if you don't have them enabled, you won't get the pop-up from that particular app.

The Mail app is showing you the emails that got moved into your Inbox most "recently" instead of your "newest" emails.

However when I check my emails through the carriers webmail server all the new emails are there. I have the strong feeling if I reinstall outlook 16 I will lose all my emails.
Well by your description it sounds like you have a POP email account.
